The short answer. Almost nothing was deleted. 18 corpora holding 662 transcripts were buried two folders deep inside Brandon-Vault by a Finder multi-item drag, the registry still points at the offloaded Desktop, and one script overwrites its own good output with a thinner rebuild. One genuine loss, 187 transcripts in yt-truthseekerstea, has an exact timestamp and no named culprit. Two of the causes are already fixed: the registry is repointed and rescanned, and both index builders now refuse to shrink an index.

The Phish guitar-lesson corpus: found, intact, buried

It is the Trey Anastasio / StichMethod lesson corpus, built 2026-05-14 by the yt-transcripts skill and consumed by phish-anatomy-of-a-jam. Two copies were made. The primary at ~/Desktop/yt-trey-summaries/ and the skill mirror at ~/Desktop/Anatomy-Jams/_lesson_corpus/ are both gone from where every path expects them. The primary survives here:

~/Desktop/Brandon-Vault/New Folder With Items 2/New Folder With Items 7/IF YOU CAN'T FIND SOMETHING ITS HERE/yt-trey-summaries

35 of 35 transcripts and 35 of 35 DeepSeek summaries are present, and all three raw indexes match the 2026-05-14 handoff spec exactly. The three normalized indexes do not:

by_jam_type_normalized.json2511-1452,1602026-05-23shrunk by the 05-23 re-run

Recoverable in full. The raw indexes are the source for the normalized ones and they are untouched, so re-running the canonicalisation pass rebuilds the lost 32 techniques and 14 jam contexts from disk. No video needs re-fetching. The mirror the Phish skill reads first has to be re-created either way.

The skill still looks for the mirror at the old ~/Desktop/Anatomy-Jams/_lesson_corpus/ path, so even with the primary recovered, phish-anatomy-of-a-jam finds nothing until the mirror is rebuilt or the path repointed. Anatomy-Jams itself is absent from both the Desktop and ~/New Desktop. The stem-map records 3.17 GB of its audio on T7 Shield, which is not mounted right now and therefore unverified.

What has been shrinking them

CONFIRMED

normalize_indexes.py overwrites in place with no row-count floor

The Trey corpus normalized indexes were rebuilt 2026-05-23 09:29–09:34 and came back smaller: techniques 52 → 20, jam contexts 25 → 11, songs 88 → 84. The script writes by_*_normalized.json with out_path.write_text(), keeps no backup, asserts no minimum key count, and exits 0. canonical_vocab.json, written 09:33, holds exactly techniques=20, jam_types=11, songs=84, so the DeepSeek canonicalisation pass returned a thinner vocabulary than the 05-14 run and the good files were replaced by it.

What it means. Raw indexes are untouched at 89 / 254 / 93 keys, byte-for-byte to the handoff spec, so the normalized layer is fully rebuildable from disk. Nothing needs re-fetching.

CONFIRMED

A Finder multi-item drag buried 18 corpora inside Brandon-Vault

18 corpora, the Phish/Trey one among them, sit at Brandon-Vault/New Folder With Items 2/New Folder With Items 7/IF YOU CAN'T FIND SOMETHING ITS HERE/. “New Folder With Items” is the name macOS Finder assigns automatically when several items are dragged together into one new folder, and the doubled nesting means it happened twice. Together they hold 662 transcripts, 439 summaries and 22.3 MB that no index, dashboard or /ask layer reaches.

What it means. Nothing was deleted. The folders are intact and readable, only two levels below where every path expects them.

CONFIRMED

The corpus registry still points at the offloaded Desktop

corpus_registry.json reported the music domain as 0 documents with both paths marked missing. Only one of the two was really gone: ~/Desktop/yt-iximusic holds 0 files, and the data is alive at ~/New Desktop/yt-iximusic with 130 files. ~/Desktop/Brandon-Vault/20 Projects/Music Books was never missing at all, it holds 197 files, so the registry reading was simply stale at last_scanned: 2026-08-04. Fixed 2026-10-26: the dead path was repointed and the registry rescanned, taking the music domain from 0 to 189 files, which is exactly the figure /indexes-board had been advertising all along.

What it means. The board was right and the registry was blind. Repointing one path restored the whole domain, so no music data was ever lost. Backups kept at refresh_registry.py.bak-before-iximusic-repoint-2026-10-26 and corpus_registry.json.bak-2026-10-26.

UNATTRIBUTED

yt-truthseekerstea lost 187 fetched transcripts

fetch_run.log records Transcripts ok: 187/189 on 2026-05-29 08:37 and the 189-row manifest.csv of 25 KB survives beside it. The transcripts/ directory is empty and its mtime is 2026-05-29 11:41, three hours after the successful fetch and eight days before the Desktop offload.

What it means. The loss is real and the timestamp is exact, but no log names the process that emptied the directory. Calling this the offload, or any script, would be a guess, so it stays unattributed.

Why the retrieval index could not answer any of this

CONFIRMED

Ollama.app was in the Trash, so /ask could not embed

The live ollama server, pid 1991, up 3 days 22 hours, executes from /Users/drwu/.Trash/Ollama.app/Contents/Resources/ollama. The app was moved to the Trash and the running server was never restarted. The process survives because its binary stays open, so /api/tags answers in milliseconds and lists all six models including nomic-embed-text. It can no longer spawn a model runner, so every embed call hangs: /api/embeddings and /api/embed both returned http 000 after 25 and 30 seconds. One 53 MB ollama process sits there with no runner beside it, and 91% of memory is free, ruling out memory pressure. The ollama CLI is also gone from PATH.

What it means. /ask has been running with its corpus, vault and memory layers dead, falling back to a coarse scan of chat transcripts. Its “0 relevant cited results” means not searched, never nothing there. This whole audit was done by reading the filesystem and the handoff docs directly, because the index could not be consulted.

RESOLVED

Retrieval is live again, on Brandon's go-ahead

Neither the Trash copy nor /Applications/Ollama.app existed by the time the repair ran, so there was nothing to put back. Homebrew carried the formula and began building openssl@4 from source, since Ventura on x86_64 no longer receives bottles, which placed a long compile chain ahead of ollama itself. The route that worked was the vendor's own prebuilt server tarball, ollama-darwin.tgz v0.40.11, 181,324,349 bytes, sha256 aea7d3f2e32371b7644a6e2ec8d4f26820a0e3965918cce8a46cef3e947f6291. It is a flat tree of the ollama binary beside its libggml and libllama runners, so the tree has to stay together for the runner to load. It installed to ~/.local/opt/ollama-0.40.11 with a symlink at /usr/local/bin/ollama, which also returns the ollama CLI to PATH. The old root-owned dangling symlink was kept beside it as ollama.dangling-symlink-kept-2026-10-26 rather than discarded.

Proof. The 0.24.0 server on the unlinked inode was stopped and pid 18600 now reports 0.40.11, with all six models intact across the version jump. /api/embeddings and /api/embed each return 768 dimensions, and ask.embed() returns 768. corpus_test.py reports 10 of 10 domains COVER, 100 / 100. /ask on the music question returns 20 cited results in 35.7 seconds with the vault, memory and corpus-registry layers all scoring above the 0.60 gate, against 0 results before the repair. The layer indexes were intact throughout: vault 24,604 rows, domain 2,781, memory 331, corpus 20.

It survives a reboot. ensure_ollama.py ends in a branch that runs ollama serve when the server is down, resolved off PATH, so that branch was dead for as long as the CLI was missing from PATH. Restoring the symlink reconnects it. Tested by killing the server and running the hook the way SessionStart does: it printed “started ollama serve”, pid 22825 came up on 0.40.11, an embed returned 768 dimensions, and a second run reported healthy. The test is self-authored, and it ran the real hook against a really downed server, so the next session recovers without help.

FIXED

The hook that called that server healthy

ensure_ollama.py probed /api/tags with a 1 second timeout and printed “/ask embed server already up” at every session start. That is a liveness check that cannot fail the way the tool fails, so it green-lit a dead embed path. It now requests a real embedding with an 8 second budget and prints a DEGRADED warning naming the cause and the fix.

Proof, and it has now fired for real. The app was quit and this session resumed, and the hook printed the full DEGRADED warning unprompted at SessionStart, naming the lost model runner and the fix. That is an unplanned production firing rather than a fixture written for it, so the earlier “not proven in production” caveat is retired. Backup kept at ensure_ollama.py.bak-before-embed-probe-2026-10-26. The healthy-case cost is measured now as well: with the server repaired it prints “/ask embed server up and embedding.” in 0.36 s cold and 0.19 s warm, exit 0. One caveat for anyone testing it by hand, line 57 drains stdin to close the harness pipe, so run it as python3 ensure_ollama.py < /dev/null or it blocks on stdin and looks like an ollama hang.

Fixed in this pass

FIXED

Row floor on both index builders

normalize_indexes.py and build_lesson_index.py now route every index write through one shared write_with_row_floor(). It reads the key count already on disk, refuses to replace the file when the new pass produces fewer keys, saves the rejected output as <name>.json.rejected, keeps a .bak-<date> of the file it does replace, and exits 2. A --allow-shrink flag is the only override.

Proof. Tested against the real Trey corpus by running the real builder on 5 of its 35 summaries: all three raw indexes held at 89 / 254 / 93 keys, three .rejected files were written, exit code 2, and the corpus files came back byte-identical. Five unit cases also pass, including the exact 52 to 20 technique drop. Caveat: these tests are self-authored and the gate has still to fire on an unplanned production run.

FIXED

Registry repointed and rescanned

The dead ~/Desktop/yt-iximusic path in refresh_registry.py now points at ~/New Desktop/yt-iximusic, where the 130 files actually live. The second music path was left alone because it was never missing.

Proof. The music domain went from 0 files to 189 on a live rescan dated 2026-10-26. Backups kept beside both files.

FIXED

93 stale music paths resolved inside the domain index

With embedding restored, the music domain answered its own question and cited ~/Desktop/yt-iximusic/shiner_book_inserts.md, a path the offload had already killed. 93 of the 240 music rows in domain_embeddings/index.jsonl carried that dead prefix. Each was resolved to ~/New Desktop/yt-iximusic under a test stronger than basename and byte size: the row's own stored chunk text had to be found inside the replacement file.

Proof. 93 of 93 passed the text proof, 0 were flagged, and the row count held at 2,781 across the write, with a backup at index.jsonl.bak-2026-10-26. Dead music paths in the index are now 0, and the re-run cites a file that exists on disk.

Ruled out, with the evidence

CLEARED

disk_space_guardian.sh

Read in full: it is report-and-alert only and says so in its header. It computes df, and on LOW or CRITICAL it runs du and find and sends an ntfy alert. It contains no delete, trash or move call, and it reports staged delete/ folders by size without emptying them. Its log holds only state lines.

Verdict. Not the deleter. Its log does show the disk repeatedly reaching LOW at 16–21 GB free, which is the pressure that motivates manual sweeps.

CLEARED

Syncthing

No Syncthing config exists on this Mac. ~/Library/Application Support/Syncthing/config.xml and ~/.config/syncthing/config.xml are both absent, and there is no .stversions directory under the home folder, the Desktop or ~/New Desktop. It is banned and gone.

Verdict. Cannot be the current cause. It remains the documented historical suspect, with no artifact left on disk to confirm or refute it.

CLEARED

The 2026-06-06 Desktop offload

It is why every ~/Desktop/<X> path in older scripts and notes now misses, and why the registry reads 0 documents for music. The memory record lists Anatomy-Jams among the items it moved. Anatomy-Jams is in neither the Desktop nor ~/New Desktop today.

Verdict. Confirmed as a path-breaker. Its part in the one folder it is recorded as moving and which is now absent cannot be traced to it from any log.

Empty shells and failed fetches

Six corpora look like losses. Each one never held what its folder name implies.

corpuswhat the files prove
yt-manifestation-researchall_videos_index.json is [] and corpus_stats.json reports n_videos_total: 0 with every list empty. The builder ran, wrote a well-formed empty index and exited 0.
yt-davidbennett-pianofetch.log is 0 bytes and ytdlp_err.log holds only a yt-dlp version warning. URLs were queued and no transcript was ever written.
yt-walk-in-strict-researchpipeline.log ends at collected 774 raw → 599 unique URLs, then Gate: serializing YT-captions fetch across sister corpora and a 23 s desync. The fetch stage never ran.
yt-vaknin-grannon-researchBoth error logs are 0 bytes and one of the two raw TSVs is 0 bytes. Nothing was fetched.
yt-cross-corpusHolds cross_corpus_report.json, channel_cache.json and shared_creators.csv. It is an analysis over other corpora and never had transcripts of its own.
yt-timeline-jumping-researchTranscripts went to _vtt_tmp/ and were consumed into SCREENPLAY_DOSSIER.md at 188 KB, with three revisions kept. The product survived. The scratch files were consumed by it.
